    Abstract

    Background

    Trauma is a heterogeneous condition, and specific clinical phenotypes may identify target populations that could benefit from certain treatment strategies. In this retrospective study, we determined clinical phenotypes and identified new target populations of trauma patients and their treatment strategies.

    Methods

    We retrospectively analyzed datasets from the Japan Trauma Data Bank and determined trauma death clinical phenotypes using statistical machine learning techniques and evaluation of biological profiles.

    Results

    The analysis included 71,038 blunt trauma patients [median age, 63 (interquartile range [IQR], 40–78) years; 45,479 (64.0%) males; median Injury Severity Score, 13 (IQR, 9–20)], and the derivation and validation cohorts included 42,780 (60.2%) and 28,258 (39.8%) patients, respectively. Of eight derived phenotypes (D-1–D-8), D-8 (n = 2178) had the highest mortality (48.6%) with characteristic severely disturbed consciousness and was further divided into four phenotypes: D-8α, multiple trauma in the young (n = 464); D-8β, head trauma with lower body temperature (n = 178); D-8γ, severe head injury in the elderly (n = 957); and D-8δ, multiple trauma, with higher predicted mortality than actual mortality (n = 579). Phenotype distributions were comparable in the validation cohort. Biological profile analysis of 90 trauma patients revealed that D-8 exhibited excessive inflammation, including enhanced acute inflammatory response, dysregulated complement activation pathways, and impaired coagulation, including downregulated coagulation and platelet degranulation pathways, compared with other phenotypes.

    Conclusions

    We identified clinical phenotypes with high mortality, and the evaluation of the molecular pathogenesis underlying these clinical phenotypes suggests that lethal trauma may involve excessive inflammation and coagulation disorders.

    The number of biological databases has been increasing rapidly as a result of progress in biotechnology. As the amount and heterogeneity of biological data increase, it becomes more difficult to manage the data in a few centralized databases. Moreover, the number of sites storing these databases is getting larger, and the geographic distribution of these databases has become wider. In addition, biological research tends to require a large amount of computational resources, i.e., a large number of computing nodes. As such, the computational demand has been increasing with the rapid progress of biological research. Thus, the development of methods that enable computing nodes to use such widely-distributed database sites effectively is desired. In this paper, we propose a method for providing data from the database sites to computing nodes. Since it is difficult to decide which program runs on a node and which data are requested as their inputs in advance, we have introduced the notion of "data-staging" in the proposed method. Data-staging dynamically searches for the input data from the database sites and transfers the input data to the node where the program runs. We have developed a prototype system with data-staging using grid middleware. The effectiveness of the prototype system is demonstrated by measurement of the execution time of similarity search of several-hundred gene sequences against 527 prokaryotic genome data.

    Demands on efficient drug design have been increasing with the advancement of computing technology and bioinformatics. A variety of information technologies pertaining to drug design have been proposed recently and such technology mostly contributes to drug design research. Molecular docking simulation is a promising application for drug design, and can be realized with current information technology. However although docking simulation and the related information technology have advanced in recent years, scientists still have difficulty finding a suitable parameter set of docking simulations for accuracy of simulation. The parameter-tuning step takes a long time, and existing computing technology can hardly assist in this step. This is because the parameter-tuning step involves factors that are difficult to automate with computers. In this paper, we propose a new architecture for assisting procedures that require the decisions of scientists, especially when they need to tune parameters in a docking simulation.

    Docking simulation, which is one of in-Silico screening methods, has an important role in the process of drug discovery. The docking simulation is applied to narrow compounds in database down to a few compounds that can become candidates of drugs. However, the docking simulation has too many difficult factors. Scientists have to coordinate whole parameter sets in trial and error processes. Sequences of the processes are interrupted by checking a coordinates of the compound on protein. In addition to that, it is difficult for inexperienced scientists to make up the sequencing processes, because building the processes requires much technical knowledge of docking simulation. In this paper, we describe a design and a development of workflow schema for in-Silico screening. This workflow schema promises to share technical knowledge, and to achieve more throughput by reducing interruptions of workflows.

    IoT の進展に伴い,様々な IoT デバイスが登場しており,さらに home hub の登場によって簡単に操作できるようになってきている.しかし,これらの IoT デバイスは独自のクラウドサービスに接続されていることが多く,同一のネットワークにあっても,クラウド経由で制御されることが多い.一方で,様々なデバイスを相互接続するための標準化技術である WoT では,ローカルネットワーク内のデバイスを統合するintegration model を提案している.そこで,本研究では,IoTデバイスへのインターフェイスとしてWoTを採用し,さらにEdgeとCloudを統合して管理するCloud Native Architectureを採用することで,EdgeとCloudが完全に統合されたCloud Native WoT/IoT Architectureを提案する.本稿では,提案手法の実現方法と課題について述べる.

    IoT や AI の活用により快適性・利便性の向上を図るビル(スマートビル)の開発が進んでいる.不特定多数の人が出入りするビルでは,セキュリティ上ビル内の IoT システムに対するアクセス管理が重要である.現状ビル内のアクセス制御システムはそれぞれのビルで独自に開発されるが,IoT 機器の膨大な数や設置場所の変更の多さから,システム開発の負担が大きくなる.そこで本研究ではスマートビルを対象としたアクセス制御を備えた IoT システムを自動で構築する機能を持つ,アクセス制御フレームワークを提案する.提案フレームワークでは Web オントロジとして Brick を,アクセス制御モデルとして RBAC を採用する.Brick により作成したビルモデルから,IoT システムと RBAC システムの一部を自動で構築するためのプログラムを開発した.評価では,提案フレームワークを大阪大学箕面キャンパスに実際に適用しその有効性を検証した.提案フレームワークによりシステムを自動で構築できることを確認し,ビルごとの実装を極力抑えることができることを確認した.

    クラスタシステムなどの高性能計算環境では,複数のジョブ間でその資源が共有利用される.このような計算環境上で分散並列計算の実行時間を縮減するためには,その環境を構成する計算資源及びネットワーク資源を効率的に割り当てる必要がある.しかし,今日のジョブ管理システム(JMS)の多くは計算資源情報のみを考慮してジョブへの資源配分を決定する.本論文では,この点に着目し,ジョブごとに指定されるユーザの資源要求に基づき,計算資源及びネットワーク資源を考慮した資源割当を実現するためのジョブ管理フレームワークを提案する.技術的には,既存のJMSであるOpen Grid Scheduler/Grid Engine(OGS/GE)に,ネットワークの一元的な動的制御を可能にするOpenFlowを統合させることで実現したフレームワークの実装についてまとめる.本論文の評価では,提案するジョブ管理フレームワーク上に,ネットワークの遅延または帯域を考慮する資源割当ポリシを配備し,ネットワーク資源の割当をジョブごとに制御することでジョブの実行時間を縮減できることを確認した.

    大規模化・分散化傾向にあるクラスタ型計算資源の利用において,ネットワーク性能が計算処理性能に与える影響は大きい.しかし,ユーザジョブの計算要求に応じて計算資源を割り当てるジョブ管理システムの多くは,ネットワーク資源情報を利用せず,CPU やメモリのような計算資源情報に基づいて各ジョブへの割当資源を決定する.本研究ではネットワーク資源と計算資源の情報に基づき,ユーザのジョブ要求に対して最適なネットワークを持つ計算資源を割り当てることができるジョブ管理システムの実現を目指している.本稿では,ネットワークを柔軟に制御することが可能な技術として注目を集めている OpenFlow の機能を応用したジョブ管理システムの概要をまとめるとともに,提案システムの有効性を検証した実験結果について報告する.

    科学全般において大規模な可視化が必用とされ,可視化装置とミドルウェアに注目を集めている.複数のディスプレイで構築するタイルドディスプレイは大規模な可視化を実現する技術であり,ネットワークを通じてアプリケーションやコンテンツを表示することができる.動画配信などの大容量ストリーミングとは異なり,タイルドディスプレイでのアプリケーション表示ではユーザのインタラクションが発生し,その結果を画面に反映することとなるが,ネットワークの遅延,障害がユーザインタラクションに多大な影響をおよぼす.そのためタイルドディスプレイでのユーザインタラクションを考慮したネットワークの制御が必要不可欠となる.先行研究では,SAGE によるタイルドディスプレイと OpenFlow を用い障害検知による冗長経路の変更について取り組んだ.本研究では,ユーザ操作によって生じるデータ転送量の変更に対応するため OpenFlow を用いたフロー制御に取り組み,インタラクティブネスの向上を目指す.

    In bioinformatics, workflows have used frequently to combine many tools or services. But it have been difficult to use REST services by workflow tools, because there is no way to read their specification computationally. In this research, we proposed a method for using REST services inworkflows by converting REST services to SOAP services. This method classfies documents of REST services by their forms writing URL. And by using machine learning, this method extracts URLs of only REST services from classified documents. By using extracted URLs, this method generates SOAP services that access REST services. To show effectiveness of this method, we use it with example REST services registered in BioCatalogue.

    Multi-scale simulation is mainly aimed at integrating scientific knowledge through computational methods and across different physiological levels; ranging from molecular level, genomic level, cellular level, organ level up to human body part level. Such a framework of modeling has a fundamental role in the process of understanding and clarifying physiological mechanisms. Although several Internet services for multi-scale simulation (such as single level simulations, similarity searchs and data analysis services) has been released, researchers and users have expressed diffuculties in picking up the appropriate and the necessary service and model data for their own researches. Therefore, an urgent need for an infrastructure to enable multiscale simulations is in order. This article suggests an architecture of discovery of services and modeling data for multi-scale simulation using a namespace service.

    Web services and workflows have been used for Bioinformatics. Web services make Internet resource available and workflows enable complex process operation automatically. The Information about Web services and workflows are registered on repositories, but their quality and quantity are lacking. In order to integrate Web service information, we propose a method for Web service similarity search based on string similarity measure to federate repositories. We show that proposal method of scoring by weighting IO names find more similar servieces than traditional method.

    Molecular docking simulation is a promising application for drug design. Although docking simulation and the related information technology have advanced in recent years, scientists still have difficulty in finding a suitable parameter set of docking programs because parameter-tuning step contains the scientists' trial-and-error processes. We define "trial set" model that can flexibly describe tools' flow and a way of parameter tuning for that tools. In this paper, we propose a system that can perform procedures described in a trial set to assist scientists' trial-and-error in parameter tuning. This system has potential to improve the whole process of in-silico screening.

    Demands on efficient drug design have been increasing with the advancement of computing technology and bioinformatics. A variety of information technologies pertaining to drug design have been proposed recently and such technology mostly contributes to drug design research. Molecular docking simulation is a promising application for drug design, and can be realized with current information technology. However although docking simulation and the related information technology have advanced in recent years, scientists still have difficulty finding a suitable parameter set of docking simulations for accuracy of simulation. The parametertuning step takes a long time, and existing computing technology can hardly assist in this step. This is because the parameter-tuning step involves factors that are difficult to automate with computers. In this paper, we propose a new architecture for assisting procedures that require the decisions of scientists, especially when they need to tune parameters in a docking simulation.

    The realization for the necessity of geographically distributed collaborative research is growing in the field of lifescience where scientists analyze a diversity of databases located among multiple sites in a cross-sectoral manner. While the grid technology is a promising solution, its current complexity prevents scientists from forming vitual organizations. One of the significant complicating factors is the physical location of resources. We have developed a grid portal which allows scientists to location-transparently analyze the distributed data with large computational resources aggregated by the grid.     In the beginning stages of drug design, scientists need to screen drug candidates from a great number of molecules. The use of computers as a screening tool has attracted a great deal of attention among scientists for its potential to significantly reduce the total cost and time. For accurate screening, the chemical characteristics and docking behaviors of ligands and receptors must be represented precisely in the computers. To obtain these precise representations for ligands and receptors, scientists need to execute necessary tools and arrange their parameters with a trail-and-error manner. We consider that this kind of trial-and-error process is a bottleneck to the drug design process as a whole. We proposed a drug design system that shares the users' trial-and-error processes as a "trial set."

    This research aimed to realize a technology that build and construct a bare-metal cloud environment in an on-demand manner based on users' request. Specifically, it receives a resource request from users and then attach such devices as accelerators to compute nodes. As the result of this reserach, we have succeeded to design and implement the bare-metal cloud building technology that can accommodate a variety of users' computing needs. It attaches GPU resources to compute nodes dynamically in response to user computing needs. Also, the technology is extended to integrate cloud resources.

    In this research, the realization of research platform where scientists and researchers, each of which may be at a different organization, can work together is aimed. As a result, this research has succeeded to develop a research platform named Data Science Platform (DS-Platform) where scientists perform access and visualize remote data such as analysis results processed through large-scale computation so that the meaning of such data can be easily understood by scientists. Also, the DS-Platform was deployed and investigated through some experiments on an actual international wide-area network environment.     In this research, we have developed and implemented a job scheduler framework with work steal mechanism for large scale gene regulatory networks analysis. The analysis applications usually execute on a distributed and parallel computational environment. Because a whole of human genes is a approximate 20,000, therefore a human gene regulatory networks analysis needs large scale computational environment. So, our products aims to reduce a calculation time of gene regulatory networks analysis using work steal mechanism. A work steal mechanism is able to cut off a useless network estimation.
    We also have modified and improved a network visualization application for large scale gene regulatory networks on a high resolution visualization system (i.e. tiled display wall).
